Get bitninja.io. Absolutely worth the investment. I've had great luck with it. It will create a local honeypot on all agent-servers and use that to create safe and black lists for all other servers. It's really an awesome service. Give it a try. They have a free trial.

I run bitninja on all my servers and also offer it with my vps plans

I've used a couple of pen-testing tools / sites. But they only give you tips about the front-end / usability of your website.
I'd recommend scanners for SEO.

cPanel has its own virus scanner system, you can use wordfence ontop of that, just to confirm everything is good. Always make backups

I can't say I've ever really used a scanner for my own website, but typically while creating my applications I'll do basic vulnerability testing while creating each part of it,
